Mellen played Football from 1995-98, becoming an All-Frontier defensive back selection his first three years. As a freshman, he made a first-team punt returner and second-team defensive back, with 87 tackles and 13.1 PR yard average. En route to making second team all-conference in 1996, Mellen helped ignite the Saints' 27-21 comeback win over Minot State. Carroll was down 21-0 with MSU driving for another score late in the second quarter, when Mellen's interception stopped the Beavers' drive. He was later chosen first team all-Frontier at defensive back. In 1998, Carroll's starting quarterback was lost for the season after two games, and Mellen was called upon to fill in as the Saints' signal caller the rest of the way. In two losses to Rocky, he totaled four touchdown rushes and a pair of TD passes. Coach Bob Petrino told the IR, "I can't say enough about Brian Mellen. He sacrificed for the team, and gave us everything he had all season long."
